In article problems of training of the university graduates capable to work in innovative sectors of economy are considered. Authors definite purposes and tasks of higher education institutions in system of training of highly qualified specialists. The model of pedagogical system of training of specialists for work in innovative sector of economy representing set of the purposes, tasks, the principles defining strategy of management in higher education institution is developed.
